I would suggest just an open plugin api, in objc.  A plugin could register to receive notifications when a new email comes in (either via nsnotification, or maybe a delegate call) and then decide what to do.  As well as maybe have menu items so you could create your own "actions" in AppleScript, JavaScript, or whatever.
